booosh, I don't think the episode was ever intended to preach tolerance. They are mocking American stereotypes, one of which being that deserters of American protestant churches are frowned upon. The same thing happened when Liza became a buddhist and when Homer and Bart became catholics, though Lisa remains a buddhist which, and this may be reading into things too much, I think marks a small part of america breaking from tradition to embrace new ideas.
